Hi,

where can I find (link) the Mitochondrial-short-variant-discovery WDL pipeline?

It is not under best-practice, and I just found an old one.

  The Mitochondria pipeline is now hosted in the GATK repo: https://github.com/broadinstitute/gatk/blob/master/scripts/mitochondria_m2_wdl/MitochondriaPipeline.wdl
