Recent research papers on current GATK
I was wondering if there are any recent research papers on current GATK, ideally peer-reviewed (but not necessarily) and from the team at the Broad Institute? I realise this is supposed to be covered by the FAQ on the page https://gatk.broadinstitute.org/hc/en-us/articles/360035530852 ("How should I cite GATK in my own publications?"); but the most recent paper listed on that paper is from 2017 and I'm not sure if the FAQ is up to date. The immediate problem this is intended to solve is to give me something to talk about at a journal club (although having a good write up on the current GATK could be useful more generally as well). A conference paper would be okay for this purpose; but I can't really do anything with a conference abstract. In particular, I was hoping to talk about some of the new stuff in GATK with convolutional neural networks that appears to be in the middle of replacing VQSR in the best practices or maybe it has already? (If I search on a reference database, I get a number of hits from research groups using GATK who don't seem to be involved in its development and meeting abstracts and it is difficult to sort out what's really from the Broad Institute),

The GATK support team is focused on resolving questions about GATK tool-specific errors and abnormal results from the tools. For all other questions, such as this one, we are building a backlog to work through when we have the capacity.
Please continue to post your questions because we will be mining them for improvements to documentation, resources, and tools.
