Tools for eQTL and somatic mutation analysis of RNA-seq data

Hi,

Does anybody have experience performing eQTL analysis and/or somatic mutation analysis of RNA-seq data? What tool/s did you use?

  Thank you for your interest in our discussion boards. Here we try to help users solve their issues directly related to GATK and related tools however your question may be more suitable for seqanswers or biostars forums since those are set for more general discussion around bioinformatics. 

  We also don't have a workflow suggestion about RNASeq somatic mutation calling therefore we may not be able to help immediately but in time when we have related documentation you may check back again.
