Do you miss the in-person GATK workshops we used to host back in pre-pandemic times, and the interactions that came about as a result? So do we! Hosting lively discussions has always been an important mode of communication for us, both as a way of communicating guidance to users, and as a source of feedback. Since it looks like we'll be keeping the face masks on for a bit longer, we figured that it was time to adapt, and try to restore the avenues of exchange that we've been missing all these months.

We’re excited to invite you, and the rest of the global GATK community, to participate in a webinar and a curated Q&A about Mutect2 on November 17th. The webinar will cover somatic SNVs and Indels discovery using Mutect2 - a pipeline for calling somatic short mutations using local assembly of haplotypes - and some of its related tools within GATK. You’ll learn how artifacts are addressed using normal samples and variant databases, how assembly and alignment affects your variant calls, and how various types of filtration work.

A Call for Questions From Our Community
In the weeks leading up to the webinar, we’re inviting everyone to post questions in this forum thread to give our team a better understanding of the community’s current somatic variant discovery needs and what questions we should address during the webinar. Even if you can’t think of a question to post in advance, we need your input on questions posted by other users. You can provide your input by checking the forum for questions that are relevant to your work, and clicking on the upvote button to let us know you are interested in learning more about that topic. For those who are more certain about the topic, feel free to provide answers to questions you already know how to solve, and we encourage you to contribute your voice as the discussion grows by building on fellow users’ posts.
During the webinar, the same forum thread will also help us track attendees' questions. So please go ahead and post your questions and interact with your colleagues from around the world. We look forward to having a lively discussion!
Note: We’ll try to address as many questions as possible during the webinar, and we want this preliminary upvoting to help prioritize the questions to address. If we are not able to cover all questions during the webinar, we'll answer the questions in a FAQ article after the webinar and post it on the forum.
