Overview
Annotates intervals with GC content, and optionally, mappability and segmental-duplication content. The output may optionally be used as input to CreateReadCountPanelOfNormals, DenoiseReadCounts, and GermlineCNVCaller.Inputs
- Reference FASTA file
- Intervals to be annotated. Supported formats are described in Article#1319. The argument interval-merging-rule must be set to IntervalMergingRule#OVERLAPPING_ONLY and all other common arguments for interval padding or merging must be set to their defaults.
- (Optional) Umap single-read mappability track. This is a BED file in .bed or .bed.gz format that identifies uniquely mappable regions of the genome. The track should correspond to the appropriate read length and overlapping intervals must be merged. See https://bismap.hoffmanlab.org/. If scores are provided, intervals will be annotated with the length-weighted average; note that NaN scores will be taken as unity. Otherwise, scores for covered and uncovered intervals will be taken as unity and zero, respectively.
- (Optional) Segmental-duplication track. This is a BED file in .bed or .bed.gz format that identifies segmental-duplication regions of the genome. Overlapping intervals must be merged. If scores are provided, intervals will be annotated with the length-weighted average; note that NaN scores will be taken as unity. Otherwise, scores for covered and uncovered intervals will be taken as unity and zero, respectively.
Output
- Annotated-intervals file. This is a tab-separated values (TSV) file with a SAM-style header containing a sequence dictionary, a row specifying the column headers for the contained annotations (see CopyNumberAnnotations for possible annotations), and the corresponding entry rows.

Interval merging rule for abutting intervals
By default, the program merges abutting intervals (i.e. intervals that are directly side-by-side but do not
actually overlap) into a single continuous interval. However you can change this behavior if you want them to be
treated as separate intervals instead.
The --interval-merging-rule argument is an enumerated type (IntervalMergingRule), which can have one of the following values:
- ALL
- OVERLAPPING_ONLY

Use this to add padding to the intervals specified using -L. For example, '-L 1:100' with a

Set merging approach to use for combining interval inputs
By default, the program will take the UNION of all intervals specified using -L and/or -XL. However, you can
change this setting for -L, for example if you want to take the INTERSECTION of the sets instead. E.g. to
perform the analysis only on chromosome 1 exomes, you could specify -L exomes.intervals -L 1 --interval-set-rule
INTERSECTION. However, it is not possible to modify the merging approach for intervals passed using -XL (they will
always be merged using UNION).
Note that if you specify both -L and -XL, the -XL interval set will be subtracted from the -L interval set.
The --interval-set-rule argument is an enumerated type (IntervalSetRule), which can have one of the following values:
- UNION
- Take the union of all intervals
- INTERSECTION
- Take the intersection of intervals (the subset that overlaps all intervals specified)
